That tends to happen with the brush tool. What I'd personally do is start with a larger image and then shrink it down. The rendering will make the lines seem more crisp. Copying the line layer also sometimes works, but sometimes they can become too thick, so I usually mess with the opacity or go back in manually with the eraser to fix the widths and ends and such.
Pen Tool is usually the best for crisp lines, but as you probably already know, Illustrator is much better for using the pen tool. 83 The desire for crisp lines is actually why I switched over to Paint Tool SAI (not trying to advertise or anything, haha). Though I do miss the control that I had with Illustrator.
These are just a couple things I'd do, since I tend to make things more work than they need to be. Some people probably have better, easier solutions. XD;
