I cry about a lot of anime. XD But my top three that always give me a sniffle are:
Fushigi Yûgi
Millenium Actress
Cowboy Bebop

honorary mention to almost everything by Studio Ghibli, but mostly those are not tears of sadness.

Out of my mind the ones I can think of are

Coppelion
Tokyo Magnitude 8.0

But the one I remember bawling the most in is Chrono Crusade. One of the earlier animes, the first I saw on the internet.

Definitely Clannad. That series punched me in the gut.

I can't really remember too many others tbh ...
though I distinctly remember crying at the end of Mawaru Penguindrum, because I really felt that letter.
ALSO uh that one episode of Shirokuma Cafe (around Valentine's day I believe?) absolutely destroyed me. I cried for like half the episode.

I don't get very emotional with anime series... but movies? Oh god...

1. Hotaru no haka
This will make you feel so bad, it's painfull watching it. But it's awesome, sad and very nostalgic. If you didn't know it, be aware: it's hard.

2. Ōkami Kodomo no Ame to Yuki
It's perfect. Watch it, love it, cry.

3. Cowboy Bebop/Trigun
The ending of Cowboy Bebop make me cry. A lot. But do you know what other show broke my heart? Trigun. I'm talking about that episode with Nicholas D. Wolfwood (if you've seen it, you know wich one it is). They're old showa that you should totally watch if you never try them.

I only remember crying to Elfen Lied.
